A long-standing question in the field of epigenetics is how epigenetically different are the two haploid genomes in mammalian cells. The realization that both parents are necessary for proper embryogenesis led to the discovery of genomic imprinting, a phenomenon that is dependent on parent-of-origin specific DNA methylation. However, it remains to be fully characterized how extensive such allelic DNA methylation is in the mammalian genome. Here I will describe our recent discoveries using a state of art whole genome bisulfite sequencing method to generate base-resolution allelic maps of DNA methylome in mice. In addition, I will also briefly discuss a current study for the role of epigenomes in identifying cis-regulatory elements that may function during human ES cell differentiation.
