Large-scale genomic, transcriptomic and proteomic data have generated unprecedented opportunities to cancer studies in the context of knowing the entire catalog of genetic mutations and pathways in the disease development. Synergistic integration of multiplatform next-generation sequencing data at a systems biology level can provide deeper insight into the molecular mechanisms relating to disease initiation and prognosis, and also guide many pathway-based biomarker identifications and drug deliveries. As protein-DNA and protein-RNA interactions mediate many biological processes that are essential for cellular function, it is important to identify the DNA or RNA-binding amino acid residues in proteins for better understanding of the cancer mechanisms relating to the protein-nucleic acid recognition. To this end, we developed BindN+ and IUP to predict DNA/RNA-binding sites and intrinsically unstructured proteins using protein sequence features, biochemical property of amino acids and evolutionary information. We demonstrated that our software outperforms the other machine learning based methods. We then extended our effort to the integrative genomics and present here a case-study of kidney rental clear cell carcinoma (KIRC), which contains multiple genomic data from more than 500 patients. By incorporating the RNA-seq data, we are able to identify a set of molecular markers and perform further integrative analysis of protein interactions that lead to reveal the disrupted networks relating to the disease development.
Dr. Jack Yang 介绍:
After receiving his M.S. and Ph.D. degrees from Purdue University, West Lafayette main campus, Dr. Jack Yang had been a faculty member of Indiana University Purdue University Indianapolis, teaching various undergraduate and graduate classes and participating doctoral student supervision. He then completed his Post Doctor Training from Harvard University, Cambridge -Boston, Massachusetts. Dr. Yang is the Chair of Board of Directors of International Society of Intelligent Biological Medicine and served as Editor-in-Chief of the academic society’s both official journals – International Journal of Functional Informatics and Personalized Medicine, and International Journal of Computational Biology and Drug Design, the NIH PubMed fully indexed journal in computational genomics and drug design. He is also on editorial boards of Journal of Supercomputing (Springer), and International Journal of Pattern Recognition and Artificial Intelligence (Word Scientific). Dr. Yang is dedicated to developing machine learning and artificial intelligence methods in genomics and personalized medicine, and has published over 50 PubMed and SCI indexed papers.
